Giles was drafted in the 17th round of the 1989 MLB Draft by the Cleveland Indians. He worked his way up the minor leagues and by 1994 he was playing in the Triple-A for the Charlotte Knights. On September 16, 1995, Giles made his Major League debut for the Indians.

On November 18, 1998, Giles was traded to the Pittsburgh Pirates in exchange for Ricardo Rincón. While in Pittsburgh, Giles spent the most productive seasons of his career. In 2001, Giles again established new career highs in at-bats, runs and hits, while tying career highs in doubles, triples and stolen bases enroute to his second MLB All-Star appearance.

On August 23, 2003, Giles was traded to the San Diego Padres for Jason Bay, Óliver Pérez, and Corey Stewart.
